The story begins at the Teen Titans' base where Beast Boy discovers an unusual crystal. The supervillain Control Freak arrives to announce a new superhero crossover, prompting the team to watch the film within the film. This nested narrative depicts the Super Hero Girls fighting the Super Villain Girls, who escape through a portal opened by Lex Luthor using an ancient Amulet. Years prior, Cythonna, the Kryptonian goddess of darkness, plagues, and suffering, was banished into this Amulet by her brother Rao after being locked away in space. The Legion of Doom, formed by Luthor to rescue these villains, plans to lock all superheroes in the Phantom Zone. The girls discover a Kryptonian rune with Cythonna's name in Metropolis park. Supergirl seeks help from her cousin Clark Kent, who dismisses the threat as legend, but Batgirl eventually steals crystals needed for information after a confrontation at the Fortress of Solitude leaves the Justice League trapped.

As the Amulet's crystal shatters, Cythonna grows stronger while the Justice League falls into a Legion trap; Superman is locked in a Kryptonite box and the rest are sent to the Phantom Zone. Harley Quinn quits the Legion to help Wonder Woman escape, leading to a team dissolution when the girls dispute Wonder Woman's choices. Wonder Woman returns to Themyscira until Bumblebee calls for a reunion. The group reconciles and heads back to Metropolis just as the United Nations surrenders the world to the Legion. Cythonna traps Supergirl to use her as a host, while the other girls attempt to reach the Zone using Zatanna's dark magic but are accidentally stranded in the Titans' dimension. There, the Titans help fix Bumblebee's computer, and Raven encourages Zatanna to accept her dark entity. The group returns to their universe, rescues their friends from the Phantom Zone, and overpowers Cythonna, who is imprisoned in a crystal by Supergirl before being banished out of their universe.
